So, in Fellowship, Gandalf mentions that Sauron has many werewolves in his employ. Now, we then only hear of Wargs or such sort.

Do you think these werewolves would be any problem to the Free Peoples during and after the WotR?

Can you cite a specific passage? Because I know Wargs and wolves in general were mentioned, but I do not remember anything about werewolves in LotR.
It seemed to have been in Rivendell, in Fellowship, when Gandalf is explaining to Frodo that Sauron has more servants than just the nine.

When he first talks to Frodo after the flight at the ford, Gandlalf responds to a question about how living horses could bear the Nine, saying: "Not all his servants and chattels are wraiths! There are orcs and trolls, there are wargs and werewolves; and there have been and still are many Men..."

Gandalf later addresses the leader of the pack that attacks the Fellowship in Hollin as a "Hound of Sauron," and the enchantment he uses to cast fire at the wolves is "Naur an edraith ammen! Naur dan i ngaurhoth!" (which translates to something like "Fire to deliver us! Fire to thwart the host of werewolves!").

Many Meetings:
`Because these horses are born and bred to the service of the Dark Lord in Mordor. Not all his servants and chattels are wraiths! There are orcs and trolls, there are wargs and werewolves; and there have been and still are many Men, warriors and kings, that walk alive under the Sun, and yet are under his sway. And their number is growing daily.'

Yes, thank you! That's the one!!

Tolkien seemed to have a different idea of werewolves than the common image. I think he just viewed them as monstrous wolves, despite the 'were' (meaning 'man') in the name.
